Nothing. First, as others mentioned you're using thundrbolts, while other setup have drones and bonused scourges. What they failed is that those sciurges are actually Fury (=even more dps).
About tank: This picture is very old.

When you have both ships ready and fitted, in mack's window click right mouse button on "Squad Commander - right click to set" and set Bonusses from ship.

Just wanted to report an error on EFT 2.12.2 The Capacitor Power Relay II is shown to use 5.1 CPU but in game information states and uses 5.44 CPU.
Check if you have updated skills in EFT.

Changing damage profile shouldn't do anything to your's ships passive repair (because it's function of shield amount and shield recharge), so I presume, you're talking about defence. Dafence says not about how much shield your ship repair, but how much damage she can take. Or in other words: effective repair/recharge.

For specific ship's bonuses fit ship and assign her pilot, then use that option.

I just came across a pretty interesting bug. When checking out fittings on a Brutix for gas-mining, the harvesters didn't actually count against the cpu or powergrid. Adding or removing the harvesters changed nothing, which I didn't notice until after I'd purchased everything and tried to fit it (unsuccessfully).
Works for me, maybe your version is damaged or something. DL again.
